Update to wiping process!
If you are one of the many that have used either JLcmdr or Crack Util to wipe you device and thought you were completely removing all traces of applications including your core applications then I have some interesting news for you.
Yes, JLcmdr and Crack Util erase all applications and core applications from your device for the most part and do a good enough job most of the time. However, I have found through wiping and loading so many times that it does not remove everything all the time. Occasionally they will leave traces of previously installed programs on your device. After performing these procedures and during installs of new OS’s, I will occasionally get a spinning clock (normal on boot up) that was to a theme I had installed prior to wiping. I found this to be quite odd since I had used a program designed in part to eliminate any and all applications and core applications from my device.
To help solve this concern I have added another step to the wiping process. So far it seems to have done the trick and has actually helped the performance of my device.
As usual make sure you perform any necessary backups of you device prior to beginning the wiping process. After you complete the backup process, instead of using JLcmdr or Crack Util, now, from your device go to Options/Security Option/General Settings/BB Button/Wipe Handheld, a window will now pop up warning that all application data will be lost, there is also a box to check to include third party applications, check that box and then hit continue. You will now be asked to enter the word “blackberry”, once complete hit enter. Your device will now begin the wiping process, once complete it will reboot and you will have cleaned all traces of third party apps and any data you may have input into the device.
Now you can use your program of choice, either JLcmdr or Crack Util. You can be assured that there will not be any traces of any programs left on your device after using these programs now. Hope this help some of you with the issues that have persisted for you.

Thanks BB  it has driven me nuts for a long time that the theme clocks could still be present on supposed wiped device. I never thought about doing the security wipe, you sir are a genius.

I couldnt agree more! I recently re loaded V7.1.3 after I finished my little language project and I added the handheld wipe into the mix this time and wow I can confirm a huge difference as far as the dreaded "clock of death". The difference is day/night I have seen less spinning clock then ever before with any build or hybrid.
On a side note One other point I would like to mention is that I've all but given up on a full data back up and totally squashed the 3rd party back up.
I use google sync for my contacts/calendar. I use advance backup to get a few select items; bbm contacts,bookmarks and mapping locations....
I've been able to windle down my list of "daily use apps" so it's not as big a deal as you think. What I did was bookmark the OTA pages for my apps and with one or two clicks their back on.
It's not like we're updating os's every week anymore so I spend a little extra time and load her up right!

I did this tonight and my phone is behaving a lot better now. I was getting sick of the spinning clock and this seems to have greatly reduced it.
