I normally just do a battery pull.

The wild thing is that it has been like this all morning. Even through the 5.0 upgrade. I think it is a SMS reminder. When I get a SMS message, it goes away for a short while and then comes back for no reason.

Seems to be a theme problem. I had the same problem with Miro theme. If I changed folder to SMS inbox, message appeared there but I could not open it. If I exited SMS, message disappeared. Put default zen theme on, everything is ok. Got to be theme issue.
I suggest a battery pull. Look in your saved folder and check for any unread messages. Do you have your phone setting to place missed calls in your inbox? That can lead to a message showing although you have non.
I have had this too...the message was read, but the reminder was still there....battery pull fixed it...but not a biggie to downgrade....still clinging to it strong :p
I had a stuck message and thought I looked in every folder and low and behold I missed one folder where it was, don't know how it got there but it was there, heh
One thing I just noticed is if I open a message and delete it from there without going back to the message list showing its read, the notifier stays. This also is true if I delete a message prior to reading it the notifier stays. A batt pull fixes the notifications....still a pain.
I also notice that the email messages while listed as read on my blackberry were showing as unread in the actual email account, once marked read there the notification disappeared.
