I don't know of a way to erase just the duplicates.
If you have your contacts save to you computer, gmail, or blackberry protect account you could delete the entire contact library on you phone and then re download the contacts.
How did this happen to begin with? Did you try to sync with more then one source?
Hope this helps. let me know if you need info on how to delete the entire address book.

Thanks. Long story:
My contacts were originally put on the 9900 when I used switch devices in Desktop Manager to transfer data from my 9700 . That all went very smoothly.
Today I connected the 9900 to DM do a sync. When it connected DM told me I should upgrade the 9900 to build 2406. I agreed and it went through the motions of upgrading, including doing a backup first, or so I thought. Then it downloaded the upgrade and applied it. At the final leg I saw an error message telling me that the upgrade had failed but I could restore from the backup. The reboot completed and to my surprise DM told me the 9900 was on build 2406!. I checked the phone. It had rebooted ok but there was no data. No contacts, no texts, no emails. I looked for the backup to restore. To my surprise there was no 9900 backup. I had backed up the 9700 myself before switching so I decided to restore that data. That was ok. I lost 36 hours worth of texts and emails but apart from that all seemed OK. So I decided to continue with the sync using the Companionlink add-in as I always have for the 9700. After that completed I saw all the duplicates.
I have now deleted the whole contact list (Contacts/Options/Rset) and done a one-way sync via DM and Companionlink add-in and I have my contact list back again.
Wow that's crazy. well I'm glad you have them back.
It's never fun when you loose data.
Have you setup the blackberry protect?
Its what i use to backup my data on a weekly basis. and i use Google sync to sync my calendar and contacts to my gmail acct.
Over all I would recommend the blackberry protect. It works well and you can remotely wipe, lock, track, and sound an alarm (for when you loose it in the couch cushions) and it backups your data on a daily, weekly, or monthly basis.
Take care.

Thanks for your help yet again.
Lesson 1: don't trust the upgrade process to backup safely. Do it yourself first and verify.
Lesson 2: Use Blackberry Protect. (Thanks for the pointer.) Then you have a backstop.
Fortunately I didn't lose data, but I might have.
Thanks for sharing this question. I have a great solution of this. Add a new app into your mobile that is multiple contacts delete. This is available for all blackberry mobile models. It’s very helpful application. So install it in your mobile free and paid.
I also had the same problem when I set up my 2 emails on my bold
