So here's a question, does my xml, css, html, and js have to be all in the same folder to package an app? I'm a bit OCD so I like having folders to seperate images and js and css
Yeah everything in one folder from my experience.
Nah, subfolders can be used to organise files as appropriate. Just make sure that your reference them properly.
What is the best way for a noob like me to implement javascript to a webworks app? Is there a cache of tutorials somewhere?

The question is - how much Javascript do you already know?
All WebWorks really is is an appified web page - so as a noob, I'd probably try to create a basic page and test it in my browser first. Then, try it in the Ripple emulator.
The emulator is pretty giid - so the business of packaging and testing on a physical device will come quite close to the end.
